I two detention basins with a catch basin in each one. When the stormwater gets to a certain elevation it will discharge into a rectangular opening in the side of the catch basin. I had the size of the rectangular opening as 10" high x 6" wide and the primary cfs was 6.14. If I make the opening larger shouldn't my cfs increase because more stormwater can enter the catch basin and leave through the pipe?

It depends on your outlet setup. If you have a culvert draining the CB, the culvert may be limiting the flow, so an increase in the weir size has no effect. If you have further questions please post your project file or email to HydroCAD support.
