I have been using "Swift - Repairs to Damage Tolerant Aircraft" reference to calculate fastener stiffness for the FEM. Is this a good reference? or there are other correct way to calculate fastener stiffness? any suggestions willbe appreciated.

there are just about as many stiffness models for fasteners as there are flavours of ice cream !

Swift is a good reference, so is Niu, or Huth. if you look at these models you'll see they all behave very differently.
