In one of my previous projects we had three transformers working in parallel. This required a synchrocheck relay to check the magnitude of Voltage, phase angle and frequency. However , is it possible to run a generator and Distribution transformer permanently(The generator is not used as a standby source, instead it shares the load with the transformer). Is there any particular difficulty in synchronizing these two..?

The biggest difficulty may be more regulatory than technical.
The generator may be synchronized either manually or automatically. The generator may have controls installed to correct the power factor of the plant as well as supply power.
However the distribution utility may have stringent requirements for a co-generation scheme.
In the event of power loss on the distribution system your generator may back feed into the distribution system.
In the event of a fault on the distribution system your generator may back feed into the fault.
Both situations are events to be avoided.
The utility may insist on approving the control system you put in place to prevent back feeding.
I was involved with a similar scheme that was abandoned because the regulatory requirements were too difficult and too expensive to meet.
The system was up and running well when the utility issued an order to disconnect until the regulatory requirements were met. I became involved at that point and reviewed the requirements. The owner opted to abandon the project rather than meet the expense of engineering surveys and protection equipment to comply with the requirements.

You need install LOM - loss of main protection, maybe load shedding system.
distribution generation is common practice.
