What type of rubber should be used to seal the plenum of a supercharger to the cores of an intercooler. Silicone comes to mind first, but would EPDM (peroxide cured) also work.

What is the fluid in contact with the seals?

If you are just sealing the hot air from the supercharger, then silicone may be your best bet (although EPDM would work to 300 F or so). But use an O-ring or similar, don't count on any strength from silicone rubber.

For sealing on the fluid side (water, glycol mix) use EPDM.
