When redefining the top level assembly appearance (In the Display Pane, click the Appearance swatch to the top-level assembly -> Appearance), an appearance has already been applied to the top-level assembly, yet Remove Appearance is greyed out. Deleting that appearance and confirming the dialog temporarily resolves the issue, but it occurs again after forced rebuild (CTRL-Q). The reason why the Remove Appearance is greyed out has not been found yet.
The workflow to remove the appearance is:
1. In the Display Pane, click the Appearance swatch to the top-level assembly -> Appearance.
2. Without deleting the 'ghost' appearance, click the green checkmark (in this way a new appearance is defined to the top level assembly).
3. Repeat Step 1.
4. Now Remove Appearance is available.
