Anyone know if you can set an alarm on the ProE clock? I often have long regeneration or plot configuration times (5-10 minutes), and it would be nice if ProE would let me know when it is finished thinking.

There is an annoying system beep in Pro/E. I've had it turned off for decades. Set BELL YES in your config.pro. After 2 minutes you will unset it.

Oh no. Not that annoying bell. Half the time I could never find out why it rang, the other half I spent wondering why it rang. I set it off long long time ago.
