ProE and MSC/Nastran Problem

Hi,
I am new to MSC/Nastran.I modelled a rod with round edges, holes ect. using ProE and tried to analyze its nat.freq using MSC/Nastran.I exported it to Nastran,and found that many unnecessary geometries occured, so I did the:

1.Solid - Clean Up -Remove Redundant Geometry,Remove Sliver
..........but still I got the message saying that some nodes maybe not connected or branching.

I just continued...
2.Boundary Surface-Select All
3.Mesh - Solid-Select All

But no results at last......I wanna know how to troubleshoot importing geometries in Nastran.Should I send the geometry from ProE to other application before send it to NAstran?If so, the how? Thank you. Your helps are much appreciated..and also, why is so difficult to delete imported curves/lines?
