Section 2305.3.8.2.1.2 of the IBC 2006 reads as follows:
"The allowable shear set forth in Table 2306.4.1 shall not exceed 490 plf"

I am interpreting that as the maximum value you can take from the table is 490 plf, but then you can use the 40% increase as allowed in Section 2306.4.1.

Am I correct in my thinking or is 490 plf the maximum total you can use?
 
Correct - that is the Tabulated value you are comparing to the 490 - then for wind can take an increase of 1.4 so max usable total for wind is 686
 
No. The shear capacities in the table are increased for wind. So that the table value of 490 for seismic becomes 686 for wind.
