Notch and bore at middle 1/3

The inspector is requesting a letter regarding the boring and notching in the middle one-third of the roof rafter. The contractor did not follow the given instructions, and ½-inch holes have been bored at mid-span.
I found this guideline: Tip Sheet 11 – Notching and Boring of Wood Framing Members.
Can I use this document to justify the condition, or what is the recommended solution in this case?

You could just analyze the rafter for the hole and let that be your guide instead of looking for a "Look at this guide, it says it should be ok." The calculation probably would take as long as it took you to create this post.
