MATLAB bioinformatics problem

Dear all,
I have a bioinformatics problem and need your help. I'm trying to compare the proteomes of several species - essentially, I have five FASTA lists of proteins, and I want to create a Venn diagram of shared and unshared proteins. Of course, mutations may have occured so even the same proteins may not have the exact same sequence, and thus, determining "which proteins are the same" (something like BLASTP) is first required. The best program to do such a thing would be MATLAB; I have experience with this program, but not the bioinformatics package. So, any advice, tutorial or code would be much appreciated!
