If I have a seed file that has 3 design files referenced. And one of those referenced design files needs to updated with a newer design file. That new design file is called, lets say a fixture plan or FX1. Im going to put FX1 in the directory so that it will overwrite the old FX1 referenced file.

If the old FX1 has layers 1-15 On, layers 16-25 off and layers 26-32 on, how can I make sure that when I update the new FX1 design file that it will inherit the layer settings of the old FX1 referenced file.

This is default behaviour of Microstation.
Example: Your have Files

Active Design File = MS1
Referenceing a File =MS2.dgn

in MS1.dgn you have set levels 1-20 off and 30-40 on and so on for the reference file MS2.dgn.

(Which means you are displaying only levels 30 -40 of MS2.dgn in MS1.dgn )

Now if you replace the file MS2.dgn with a newer version of this file.The display properties in MS1.dgn will not change.

I hope I have understood your problem correctly.

Incase you want to update the Reference Level Display in MS1.dgn even this is possible using some simple MDL functions.
