Does the AWS D1.1 code require that fillet welds on welded structures such as gussets in I beams have the ends completetly wraped? Or, does the code allow the ends to be left unwelded?

Chapter 2 has all sorts of limitations on the connection configuration but there's no across-the-board ban on just welding the sides. Your particular case may or may not be okay. See Figs. 2.5 & 2.6.
