I'm still confused.
This bit doesn't make any sense to me I'm afraid - "whether it is cover flange or thermowell with/ for retaining flange? "
A flanged thermowell is a single forged or welded or screwed item which allows the RTD element to be non pressure retaining where it is screwed into the thermowell hole.
Mechanically it is the same as a blank flange.
The length of the thermowell is calculated by the vendor taking into account the length of the tee piece and the flow velocity and density of the fluid to prevent it vibrating to pieces.
Your diagram doesn't show how the thermowell is attached to the blind flange. This is either welded or screwed into it normally, but can be made as a single forging also.

Please explain what you mean by "cover flange" and "retaining flange".
There is only one flange.
