Ss & S1 USGS 2002 Long & Lat values

Does IBC allow for structural engineer to use Ss and S1 from the USGS 2002 data instead of 1996?

I don't think there's anything in the IBC that says you can or can't use the newer maps. There are some situations where using a newer code can cause coordination problems. But in this case, the newer maps simply reflect new research, not a new design methodology. All of the government projects that I work on require the use of IBC 2000 with the 2002 USGS maps. So unless your code authority doesn't allow use of the 2002 maps, there shouldn't be a problem.
 
You may run into trouble with your permitting department if the values used are less than what they normally see. I know I would.
