There is a fabrication tolerance of 12.5% on pipe. In stress calculations the wall thickness (sch 40) must be reduced by this amount. My question is about stainless pipe. Does this tolerance also apply to 5S, 10S etc

You should check with the applicable pipe standard e.g. A312 refers to A999 which says -12.5%. I think they're all the same but you should check.

Large diameter pipe fabricated would not use a 12.5% tolerance. The wall thickness tolerance would look more like a plate tolerance.
