I have a complete 3d design of a device with multiple PCBs in it. What is the easiest way of defining keep in/out areas on those PCB (around stand offs, connectors, etc...).

You can make Keepin, Keepout, Place Regions etc. on the board. Use Insert - Cosmetic - ECAD Area and the select the type of region. You can pass it along to the PCB designer using an IDF export.
