We are looking at using a CD weld stud gun to apply copper coated mild steel 10Ga pins to the surface of one of our products that is made of A387 Gr 11 Class 1 material that is painted using an zinc primer.

Will we have any material issues with the pins and the A387 material?
 
No. The copper flash coating is typically applied to insulation pins or refractory studs to prevent corrosion during storage. However, you probably will have to locally remove the zinc primer from the surface of the SA 387 plate, prior to stud welding.
 
Metengr is correct. Any of the zinc that might get disolved in the molten weld pool can possibly cause micro-cracking that would weaken the connection. Site cleanliness is recommended.
