I lofted two cones using the same circle at one end and two different points at the other. I need to merge the bottom portion and remove the overlapping faces, is there a way to do this?

If you have created a multi-body part (i.e. the lofts are not merged with anything else) the Combine tool should be suitable.

Solidworks doesn't seem to recognize the lofts as bodies, just surfaces. Is there any way to combine surfaces?

<sigh> When describing a problem it is usually helpful to relay ALL the relevant details. Solids & Surfaces use different tools. Try the Trim tool in the Surfaces toolbar.
