I would like to orient a group of bolt heads and nut hexes by each ones' top (or other) plane being parallel to the assemblies' top plane, with one mate. Is there any way to do this?
 
Not if you have already inserted the bolts & nuts. However if you insert one nut & bolt & then make a Component pattern of them they will be aligned to the "seed" parts.

Also look into "Mate Reference" mates on the hardware models, and if you use Hole Wizard to create hole patterns, you can tie that to Component Patterns for your hardware.
