What if my factored bending moment is Negative because when I substitute it in interaction formula considering that it should lessthan or equal to 1 the result will become negative? What Will I do?
 
if you don't have different allowable +ve and -ve moments, which you "could" have as different sign moments put different signed stresses into the section (with different allowables) ... then use the absolute value of the moment.

what section are we talking about ... metal, wood, RC ?

please show it here in an embedded image. the basic formula and then with your input values shown.
and what "factor" are you refering to.
in summary, a lot more info is needed.
