How to install top exchanger of a stacked unit

Wondering if someone here can suggest the proper way to install the top unit of a stacking. As of now, with the top exchanger plumb, only one of the interconnecting nozzles connect properly with 1/8" gap for gasket insertion. The other tubeside interconnecting Nozzle flanges read 0.32" @0°, 0.27" @90°, 0.29" @180°, 0.3" @270° clearances. Is there a way to rectify this. Machining the flange or cutting and rewelding is not an option (at the moment :()

I am tempted to open the channel bonnet and let it drop to use the slack in bolt holes and use a thicker gasket to make up for excessive gap. Any suggestions? Thanks
 
Show a photo, and the sideway of the installation dwg. The problem is not clear from your description.
