Hi.. I am struggling to solve this hydropower plan

I have a question, in the micro hydropower planning that I am working on with Q50 = 0.25 m3/s, I plan for the transition channel using 12-inch diameter HDPE pipe, then the mud pocket in the form of an open rectangular tank, then the headrace using 12-inch HDPE pipe, and the headpond in the form of an open rectangular tank.

The question is, is it okay if I plan the water flow starting from pressure water flow (in the transition channel), then non-pressure (in the mud pocket), then pressure water flow again (in the headrace), and non-pressure (in the headpond)?
