Heat Pipe Air flows

I am balancing small airflows (8000 cfm) across an air-to-air heat pipe used to reclaim heat from many parts of a school.
The manufacturer has installed identical supply and return fan/motor combinations of the same hosrepower. Due to duct resistance the supply airflows are much less than the return airflows.
Do these airflows have to be similar in volume to obtain maximum efficiency?
I need to slow my return fan a great deal in order to maintain adequate building pressurization.
