I have a ESP pumps skid, the configuration is 400VAC incoming - VFD - step up transformer 0.4/3.6KV - ESP pumps (280kW), this skid is powered by 400vac genset, my question is the minimum capacity of genset?

If it is 400V GENSET to 400V motor, it is OK. But it is 3.6KV ESP pump, 400V genset - step up transformer 3.6KV - ESP pumps, the MV pumps starting shall be considered in this case.

Your 20kW plus losses may end up closer to 325kW.
200% is often recommended for VFD drives due to AVR stability issues.
Try about 600kW for the genset.
