I would like to know what could be the cause of the proliferation of filamentous bacteria and what are the solutions avoidin this proliferation.
 
Any more specifics?

Simply put, any system can get contaminated with filamentous bacteria. It will get out of hand if the conditions are right, nutrient wise.

Gererally speaking, remove the nutrient source, and they don't get out of control - but this is rearely an option.
