Hello all,
I am carrying out a draft static linear analysis for a bike frame with the use of 3D beam elements. The elements available DOFs are Ux, Uy, Uz, ROTx, ROTy, ROTz.
Which DOFs should I constrain in order to simulate a simple vertical loading in the pedal position?

Have you made a FBD of your model? Find out the reactions and apply a balanced load. Then apply 3-2-1 boundary conditions in a manner such that you get (close to) zero reactions in them.

 
Just answer following questions.
Where the bike frame rest?
How it is resting?
Which directions of coordinate systems are resisting its movement in particular direction?

As petb suggested, draw Free body diagram and find out the support points and apply particular fixity in particular coordinate directions.
