Are there any scanners that can take noncontact measurements of glass parts like windows without coating them to make them opaque?

Sure. Ultrasonics, infrared, perhaps even a capacative pickup.

I was thinking that ultrasonic would work but I couldn't find a scanner vendor. Do you know of one?

No, I don't. Hmm, how about an infrared laser at an angle to the glass. It would bounce off at an equal angle, and a set of receptors could tell you whether it was high or low compared with the ideal position?
