Instead of snapshots I would do for the assembly either some simplified reps, or family tables to show connectors, and cables in different positions, so you'll always have a real view.

If you make a copy of the drawing, that automaticaly brings the part(s) too in the folder where you save it. After that (if you don't have Intralink) you have to have both the drawing and part(s) in session and rename them as you wish.

That's the easy way to do it, but the disadvantage is that you're stuck with that shape. The hard, but flexible way is to create datum points, datum curves, and surfaces with a close aproximation, and...lots of work, but you'll be able to change it later if necessary. Either one works depending...
I guess the best thing is to have the formats "read only" so not anybody can mess around with them. If the format it is updated (usually just one person only is updating) that should be renamed (e.g. a_size_2004 or something) and placed in a specific folder and used for the new drawings, while...
If you are working with Intralink copy and rename anything within Intralink without even opening Pro/E.
If you don't work with Intralink make you copy, open everything (parts, assemblies, drawings) and rename as you wish in session.

You can have as many coordinate systems as you want to be able to use the parts in as many assemblies as you want. Mating and aligning parts may become more difficult to handle in case you replace a component that has "children".

I am not sure if what you asked for it is possible, but a good practice is to always use coordinate systems for assembling. This way, any component can be suppressed, re-ordered, etc. at anytime

Why do you need that? If you want for example to do protrusions, or cuts, or other features, you can use just one curve, or sketch with the option "both sides", or "one side", and you'll have two offset edges.
