The reason for installing the valve "backwards" is not for loss reductions, but for safety. If the globe and stem become damaged and seperated, or "fail", the valve will fail in the closed position, not the open position.

The CFM will not change due to your ductwork. What will change, though, is the static pressure you need to specify your fan for. The static calculations will need to be as you have said. I would also add a safety factor of your choosing.
Just to be sure you have sized your CFM...
Bend over, take it on the rear and then make it right. You will suffer far less in the long run (by correcting it up front and not patching a new system), and make better friends with your clients (who then know that you will take care of them and their pocketbooks).
