Your process to create the mirror part is more complex than necessary. Go to your original part. Select the plane that you want to mirror about, then insert>mirror part. This will create a new file that is a mirror of the original.

Windows Explorer... or SolidWorks Explorer? There is a SolidWorks Explorer menu contained in Windows Explorer (right click the file), but it brings you to the same rename dialog.
If you just rename in Windows Explorer... you will break the references.
