Screenshot of the problem:

A random sheet metal part with a Cut Out on it. That part has another part constrained to it.
After deleting the Cut Out, ALL of the constraints that have anything to do with that part get disconnected.

How to avoid that?

Constrain your part in a more robust way. Meaning; rather than face to face, edge to edge, etc; constrain plane to plane, axis sys to axis sys, etc. Yes, it's more work but the constraints won't blow up unless you delete the planes/axis/etc.

You can also re-associate the broken constraints by double clicking them.
