Uniform Depth Holes from Varying Surface

Hello, as shown in the cross section below, I am trying to make uniform depth holes on a surface that varies in depth. I would like 6mm diameter holes to a depth of 3mm below each half cylinder cutout. I tried using an offset surface with a value of 0, then using that surface for the "From:Surface" for a extruded cut. This throws an error I think because the surface is not all in the same plane. Is there any way to do this without making 10 exuded or revolved cuts to the proper depth? Thanks!
