I am currently using Pro-E Wildfire 2.0 and have this
issue which arrives from time to time and drives me
insane. In the attached image no hidden parts geometry
should be visible. The portion circled in red is embedded
inside another object and SHOULD NOT be visible. Any idea
on why this is happening? This ONLY happens in the ISO
view. This is not a problem in the top and and front
views.

Has anyone experienced this problem, and found a
resolution?

Do you have interference (both parts occupying the same space)? If so Pro/E can't really know where one starts and the other stops.

He said it's buried, so yes, he has interference.

The only way to prevent it is to eliminate the interference or hide the part.

Thanks for the replies, however, why would it be perfectly
fine in the top view and side view, but have this issue in
the ISO, that's the part that's bugging me.

You can just hide the part in that view or to actually fix the problem, intersect it with the other part (cutout).
