Plant Analysis - Audit?

I have to do a Plant Automation Systems Audit - I am new on this job and I am also new to the company.
i have done project before, but not on Automation systems etc.
I need to check PLCs, SCADA software - interfaces etc.
I am sure there are so many of you out there that are thinking "how did she get the job"?
I need to know where I can get guidelines on what must be included in such an audit. What questions to ask.

where could i get hold of sample audits?
can anyone help me out please?

which system, ts16949 or vda or qs9000?
if the software audit is the most difficult thing for you, i think CMM(software quality system) may help you
