Is there a coating that can be used on studs to keep paint and e-coat off the threads without using a stud protector?

Fluorocarbon masking is used routinely for this purpose. Try Nylok:

Teflon - We use it on weld studs in the body shop prior to E-coat and paint. Sometimes it also pays to add a nut with paint cutter threads.
