NX2406 - Flatten and Forming Tool Not Projecting all the points

We just updated to NX2406. Suddenly we are having two issues with the flatten and forming tool.

We make templates by creating linked exteriors of the surfaces we need and linked points of the weld spots we need. Then we flatten the linked exterior faces and simply window around everything to select the objects that need to be projected to the flattened surface. Afterwards, we remove the parameters and delete the faces, bodies and original points. Leaving us with extracted edges for the surfaces and points for the welds, all on the same flat surface.

1) When we first window around all the objects, not all of the points are projecting. You can see they are selected but they are not projected to the flattened surface.

For one example, we had around 20 spots on a template. Around 6 of them did not project. So we created a new file and copied and pasted the product and weld files to it and created all new linked faces and points and tried the same exact scenario in a different file. The new one projected all the missing points from before, but had three completely different points that now did not project. There seems to be no rhyme or reason for which points are projected and which ones are not.

2) After it is done, when we remove parameters, some of the lines of the edges that were projected disappear. Once again, do the same stuff a second time and it can be different lines that disappear when you remove the parameters.

Any ideas?
