Is it possible to define TWO frequency storm met models in HMS and assign one of them to one sub-watershed (or a few) and one of them to the remaining sub-watersheds? The question is posed in the context of a large study area with highly variable rainfall from one end to the other.

The quick answer is no. This would have to be done with two seperate runs. One run can only have 1 each of basin model, meteorological, and control. You could possibly change your loss or transform method for some of the subbasins to model the differing effects. Other than that, I do not know how you would do this in any of the common software. Maybe try using gridded precipitation?
