The attached shows 2 CTs (ground) feeding a 51N relay.

How do you get a ground sensing relay with 2 inputs?

Without seeing more of the diagram so that this portion can be seen in context it is impossible to tell what this represents.
 
I'm assuming the relay has two separate inputs for ground CTs. What manufacturer/type relay is it?

In ETAP, you can connect multiple CTs to each relay, if that particular relay has multiple inputs/functions.

Model the relay by manufacturer and type. Model the two CTs (make sure you click 'Ground' under 'Type' on each CT editor), then attached each CT to the relay as you would any other device. Go to the 'Input' page of the relay editor and designate which CT is for which input.
 
There are several relays that will work. If your relay can't take two ground inputs, use the neutral input and the ground input. Or use a normal three phase relay and don't use the third phase. Or use a three phase plus ground relay with all three phases paralleled to force the 51N feature to work.

Many ways to do it.
