I have successfully meshed individual components -- featuring shell and solid elements. However, when I mesh my entire assembly together, the shell components disappear and I am left with solid elements only. Has anyone ever experienced this before or know how to fix the situation?? I am at a loss.

What version are you using? This works okay for me in Wildfire 2.0, but before you mesh the assembly ensure that "AutoGEM - Solid/Midsurface" is highlighted from the top toolbar, not "Autogem - Solid"

I also have Wildfire 2.0 -- the Solid/Midsurface option is highlighted in AutoGEM, so I really do not know what the problem is. I can compress the shells, and it indicates they are still there in the assembly, but when I run the mesher, it just leaves empty space where the shells should be, and puts the solid elements in place.

Difficult to see what the problem is - my WF2.0 cut is M170 - maybe your cut has a bug with mixed meshing.
Have you tried creating a couple of simple parts with mixed mesh, then assembling them and checking the mesh?
Do you have any simulation config.pro options which might be causing the problem?
Beyond that reportthe problem to PTC and see if they've come across it before.
