Burning the midnight oil here and need some help with this. Is the 2 in this formula accounting for the two bolts in tension?

In a way.

M_U = phi * 2 *F_u * (pi * d_b² / 4) * sum(d_n)

The 2 in the step before solving for d_b is for two bolts in a row. If you had four bolts in a row, the fours would cancel out.
