Why not a simple sheet metal riveted enclosure ?
- cheap
- easy to do stress calculations
- easy to modify if necessary
- very simple to add local re-enforcements, stringer, angles etc....

I received from a customer a double contoured part with around 200 countersunk holes in them.
I am asked to change all holes to an other diameter and without countersunk.
Is there a way to link all these 200 holes to the same set of parameters?

I don't think the question is why the Aerospace standard is not to install Cress on CFRP, it's more that Cress is overall not the preferred fastener material because it is weaker then it's steel equivalent. So the steel variant is smaller / lighter than it's Cress equivalent.

The 0.008" freerun is the measured as a worse case scenario on the actual pump which is worn out, so yes this is way too big. Still this worn out pump during testing puts out around 500 Psi.
On the pumphouse the bore is measured ( undamaged area )...

Then find a spring which bottoms out out your desired maximum force and place this between the body and the thumbscrew.
If you can pull the panel without the springs bottoming out you know you are within the limit. You can even measure the force with a feeler...
