From PdMA test, the %age imbalance in resistance & inductance are 0.78% & 3.65%.......Looks like OK to me.
Also please help me under stand why high efficiency motors will have high inrush as compared to normal motor. My thoughts were other way around.

I am quite sure with the cable length for your application you will have the problem of cable charging current due to harmonices (result of PWM) in the system. A suggestion , Think about installing some active filter system
