If I read correctly you are trying to do boolean ops at the product level. You need to do this at the part level with bodies. At least this is how I have always done it. You need to insert the bodies in the part level.
SolidWorks 2005 can open Wildfire 2.0 *.prt files and you have the choice of bringing in the feature tree or a "dumb solid". It is hit and miss as I have seen it. Some times the neutral files just are still the best thing out there.
I do not have a good way of doing this but in Catia there is a tool in the sketcher that lets you drag out slots real easy. All you do is select two center points and the radius and it is done and very easly modified. I have requested this enhancment in the past but we do not have it yet...
