not quit sure if I understand the problem but you should not have each phase grouped ie aaa, bbb,ccc the group should be abc this way inductances will cancell refer to nec section one conductors in mulyiple conduits

I have seen this problem b4, check the rotors winding with megger, It only takes a small leakage current (a few amps)to interuput the oil bondary on the bearings and abnormal ware will result assuming brushless exciter a small dc leakage (milliamps) will do this

I have run into simmilar fluctuations on a lot smaller system 6 500kw spread out over some distance, we had to add capacitors at some distribution points and reactance at others seem we were fighting some harmonics uder certain load conditions
The mag-amp will control the current and voltage well, it is beyound me as to how it would or could rectify ac.
