What if it is design-build?

I'm new to the HVAC business and I'm a bit curious as I'm looking over some drawings I just sent out and noticed some lighting conflicts (only 4" of clearance for some flourescent lights) How do these types of issues get resolved?

How far does a 400 kW with a 300 gallon belly tank of No 2. diesel generator have to be from a building? Looking in NFPA and it's rather convoluted. THANKS
