I see that message when the assy I'm working on is used elsewhere and is currently open. This includes upper level assys and drawings that may be using a LOD of the assy being edited. Close what's open/where used and you should be able to save
I've run across this as well for bot CC and non-CC parts, but I'm still on Inventor 11. Only fix I can see until upgrading to 2010 (and hope that fixes it), is in the Occurence Tab in the iProps. There you are allowed to change the name in the tree.

We're using Inventor R11 SP.4
A co-worker accidentally upgraded to 2009. He uninstalled and re-installed R11.
After installing R11, he no longer had access to the Content Center Files. We couldn't figure out why so we ran a repair on Inventor.
This opened up more issues and still did not...
Well I'm fairly new to Inventor, but my first guess would be a change in the template may be overriding your settings?
My other guess is if you recently installed a new patch. Patches fix things and break things at times.
I get this when our IT replicates the server. It's very annoying. Perhaps ask IT if they are fussing with the server your files are stored on when this next occurs? Not sure what else could cause it though, sorry.
In the Assembly Panel, there is a "Bill of Materials" feature that will pull up your BOM. In my view, a manually over-written BOM notes what's change in bold blue text.
I'm not sure how to reset this to pull the data from the model if it is over-written though.

Look up the manufacturer's specifications for this rail. A lot of manufacturer's have preferred methods for installing their rails to avoid this problem you are having. They vary from manf.-to-manf., and vary based on the type of rail you are using as well.
