Hello,
      We have a problem with a lot of rust scale that formed inside long runs of 2"NPS steel pipe that usually contains turbine oil.  When the unit is shutdown the lines are empty and open to atmosphere.  The oil had in the past high water content due to poor operation of the oil seperator and the corrosion ocurred.  The scale does cause problems.  Any ideas on how to get rid of it without replacing the pipe ?

Oil will not prevent rust from forming.  
In your case there might be another problem, bacterial growth associated with the water.  There is one particular bacteria that loves the conditions that exist in your lines.

The cleaning procedure will depend on your physical layout. The procedure is essentially the same for either rust or bacteria.
If you don't have the equipment to clean these lines I would get a competent cleaning company to come in and give it a look.

If you had water in your system have you checked your sump?
If you have bacteria you can trap a lot of water with bacterial slime formed, usually in the bottom of the sump. These bacteria will chew up iron especially during idle periods.
