Warning message when Saving an Assembly

We are new to CATIA and have come across a problem when trying to use Save or Save As on an Assembly.
Background, the assembly was created using parts created and sent to us by our customer and files created by us. When saving the assembly the following "warning" message appears; Assembly Activates other document save operations. Do you want to proceed? OK / CANCEL
When OK is chosen the files from our customer become unusable/corrupt and cannot be retrieved because it updates/modified. However, if the "corrupt" files are deleted and replaced with a copy of the original part received, the assembly will regenerate.
We are on V5R10 and so is our customer. However, I am unsure if they are on UNIX or Windows. We are using Windows NT.

Once it's told (by DS) that using File+Save Management to carry out the save operation is perferrable, as by doing such, you can explicitly choose those documents which you like to save and which ones which you don't want to. It's also told that this way offers more stable and promising result.

i agree with tkchiu. While working with assembly in V5 just completely forget about using 'save' or 'save as', it is fatal!!
The option 'save managament' gives you a freedom of not only what to save, it also gives asks you where you want to save the parts and sub assembly files. This option proves very useful while changing your files to some other location. This way it is an effecient and error-free method of saving your assembly files.
