The Aluminum Association "Aluminum Design Manual" second edition uses the root area for calculating tension and the root or nominal area for calculating shear depending if threads are in the shear plane or not. The allowable stresses again vary with material.
I'd bet that the ASTM, AMSI and US Military have specs for fasteners of many kinds.

ASME B1.1-1989, "Unified Inch Screw Threads (UN and UNR Thread Form)"
FED-STD-H28 - This has many parts which cover multiple kinds of fasteners.
