We have gear boxes with two different lubricants in them.
One is a graphite filled PolyIsoButylene (PIB) the other is a graphite filled PolyAlkyleneGlycol (PAG). We do not know why these lubricants are used. The question is are they any good? The seals are nytrle and the temp is about 200°F. The .5" input shaft runs about 3000 rpm. What would be the best lube for this application

It is most probable that either of these lubricants are interchangeable. Why not consult with the manufacture or supplier of the gearbox for the data you seek. Obviuously the chosen lubricant was to provide the proper lubrisity required at the specified conditions for each gear box. If you did not specify the lubricant,then you allowed the supplier to provide.
Why question this forum.
Ask each gearbox maufacture if the other lubricant is good for your application.
A side note: Lubricants can have a wide operational range. But, mineral based lubricants cannot be mixed with synthetic based lubricants.
If both lubricants are sutible for your operating conditions, and you choose to have only one. Then Pick one using whatever cryteria you want. Clean the opposing gearbox of the (offinding grease)(my words) and apply the lubricant of your choice. It can be that simple.

hrhdesign, since you do not monitor any automotive forums, may I suggest that you post your question in the 'Automotive lubricant engineering' forum.  Some pretty sharp petro and chem engineers there.
